Even though I'm not sure that counts as Donald being naked, there's at least one story I remember where Donald Duck wears traditional Native American clothing. That story is "The War of the Wendigo" by Don Rosa, and just like with young Scrooge in Chapter 3 of LO$, Donald is shown with pectorals, unlike how most other artists portray the Ducks naked or shirtless.

Once again we see pectorals, but for an more "anatomically human" character like Gyro this isn't so surprising. They seem too high and too small for some reason though. Also, I like how the Helper is bathing in oil. :P

and last but not least (at this moment) scan from Lucianno Gatto story in wich HDL are getting into gambling with some guys for their clothes (if i good translate it)and two of them lost their shirts,for curious on first scan their stand in their underwear but in second when they hiding in bushes their doesn't have it(we can figure it by last panel and little by second),if i translate correctly beetween one page is around 10 seconds so they can't lose them (one of them is fully clothed).But this is first story in wich i see HDL emberrased by losing their clothes and i wonder if there is more OR when any character lose his clothes due gambling.Also are this artist (Lucianno Gatto) draw naked ducks ever?
